Until recently, I would say the most difficult, and challenging, interesting one was Quake. Because so many different things had to be solved simultaneously.

Six degree of freedom, and 3D, internet persistant server, scripting languages. All that stuff didn't exist yet. I mean heck, mouse got invented XXX1(for play?). Nobody really knew about any of this.
